The humans will still serve as energy sources but the nature of their lives means they are as free in the Matrix as they are in the real world. (We are shown that Zionites in their own way served the machines too and they themselves have machines working for them. ) Both worlds now provide the limitless and unconditional choice and purpose that the human needs to be at peace. They are no longer slaves as much as the machines are slaves to humans energy. It's a equally balanced symbiotic relationship now, Zion being a reflection of Zero One and the bridge between them being the Matrix.

This is the key to the ending. Oracle wants change for all sentient beings because she cares about everyone. The programs that want out of machine city now have a haven in the Matrix instead of being deleted and the humans that became aware of the Matrix before the reload can go to Zion. But the significant line is "weren't out". Past tense. This is a sign that the Matrix will have no more human rejection due to it now being satisfactory for the human mind. No more human rejection means no more imbalances to the system that the Architect wanted to control. No more imbalances means no more anomaly or The One. And so each world has become freed from conflict and the restrictions on choice. Zion is free to populate and expand. Machine city is freed from the fear of deletion and the restriction of purpose.

While I'm aware that the third Matrix movie wasn't as well received as its predecessors, I believe when considered thematically and symbolically, it gives the trilogy a very unusual, ambiguous and potent quality, a quality that isn't shown in many modern films. This is especially true of its ending. In how I interpreted the Matrix trilogy ending, I believe The Matrix has fundamentally changed in its last scene. We see a multi colured sunrise created by the character Sati, to the surprise and delight of the Oracle. We are also shown that the Matrix has lost its signature green tint after Neo's sacrifice and the subsequent reboot of the system, just as the Architect had wanted from Neo. But The Matrix has lost its green tint for an important reason: it has become, in essence, as real as real. The sacrifice of Neo through his submission to Smith allowed the Matrix to change: It provides the mathematical code for the unconditional choice that humans crave but that had been denied to them from the beginning through the machines overt control.
